Thanks to Mr Mayo and Butler !! Following the instructions and pictures we are all good! I had one main issue and then lots of smaller issues. The main issue was that the rod from the throttle rod bell crank to the cross bar was the wrong length. Sitting in my "Throttle parts box" was one lonely rod ! which it turns out was about an inch shorter than the one installed. So I switched those and made sure that the rear bell crank was upright. I then also checked the 114mm length of the pump rod. That was good. Then I started at the front of the car and worked my way back. Voila !! Thank you.

Im trying to set my geometry and when I get the #3 bell crank's forward most arm in a vertical position, the pull rod is too long. I only see one part number for this.
Are there shorter length pull rods?

Your pull rod from the trans bell crank to the throttle body bell crank is too short. It needs to be long enough to allow the throttle body bell crank arm to be vertical, then the rod from the throttle body bell crank to the cross bar can be longer, meaning that would be the correct rod. You will probably find the tunnel rod is too long because the bell crank at the pedal box is coming back too far because the stop at the pedal box is bent back making the tunnel rod too long at the trans bell crank, which throws everything off.

Hi Ed -- I followed your instructions from the pedal box to the MFI #3 bell crank.
The pedal box bell crank was not bent but at 90deg vertical to the chassis. I did need to lengthen both the rod from the vibration damper to bell crank and the pull rod from the trans bell crank to the throttle body bell crank to ensure it was in a vertical position, but then I needed a shorter pull rod to the throttle cross bar. I went ahead and threaded the rod further and cut off about 1/2" and was able to correct my geometry.
With the geometry set as you described, I have much improved pedal feel. It was particularly stuff right off it's resting point and is now much smoother and easier to control all the way to the pedal stop.
Im not sure why I needed to shorten that rod, it could be that the bell cranks are from different years or were modified in the past?
Here are the shots of the geometry of the trans bell crank and throttle body bell crank now.
